凌霄寶殿在1963年興工，1966年落成，全殿二千三百六十餘坪。凌霄寶殿全由鋼筋水泥所建造而成，樓高六層，可說是當時全台首座現代化建材的玉皇殿，頗有氣宇軒昂的氣概，為指南宮四寶殿中最高殿宇。其屋頂最上層為閩南式風格，雕龍飾鳳，中有飛艷珠，第二層為北方式屋頂，屋脊上飾滿仙雲、走獸；牆壁壁飾、龍柱全由質地精良、少見的觀音山石雕刻而成。

天兵天將護衛在門簷上，殿內有許多神佛，顯得莊嚴肅穆。主祀元始天尊、玉皇大帝、王母娘娘與諸位帝君、星君。
